Normally you want the first. You might want the latter if you need to do manual tweaks to the .tex file, or if you need to give your document to somebody who does not have LyX and needs the .tex file. Or you might use special packages that require more runs of pdflatex and/or auxiliary programs e.g. to produce a special index. Georg
