Horacio, Permit me to encourage you to upgrade to 1.4.1. Much has changed, more has been fixed. It's worth the small effort.
My way of working consists in, once I have my document finished, I export this to .tex format. Then, from the command line, I work with this converting this to .dvi format using latex and bibtex from the command line.
Why? You use ctrl-d to see the .dvi output, you can also use ctrl-h to run the file through all the pdflatex steps to produce the final file. One of the efficiencies of working with LyX rather than LaTeX in emacs is letting the application control all the runs of LaTeX and BibTeX necessary to produce the final output.
