You need a layout file to let LyX know how to handle the package. But to write a thesis I can recommend "memoir" and the "koma-script" classes. Some of my collegues have written their thesises with the class "book (koma-script)". These classes should be installed on your Windows setup. If not use MiKTeX's package manager to install them; then reconfigure LyX and they should now appear in the list of available classes.
