It is no permissions problem, LyX is probably trying to access the
file /tmp/lyx.....tmpbuf/document/0_Prelim/prelim.tex whichs does not
work, because the directory /tmp/lyx.....tmpbuf/document/0_Prelim/ does
not exist.

/document/0_Prelim/prelim.tex
this is a TeX file. You should include a LyX file here.
Or try do disable the preamble part with
\iffalse
....
\fi
and _input_ the file.
