I forgot to tell that the DeclareTextClass line needs the name of the LaTeX document class if it is different than the layout file name. I have created stub files at http://wiki.lyx.org/pmwiki.php/Layouts/AMS-de, since this question comes from time to time. Maybe because my document default language > is also ngerman. This is fine, but it seems that you give 'ngerman' also in the options field. Remove that, and you'll get bit only once in the .tex file.
