And even the standard beamer manual says a lot about how to use this presentation class with LyX. Have a look at the User's Guide to the Beamer Class (beameruserguide.pdf, 200 pages +): "A paragraph with LYX next to it describes behaviour that is special when you use LYX to prepare your presentation."
