Funny, I just did the same thing, but on a linux machine and with success. Hope I can help you. A few questions/proposals:
1. When you do the reconfiguration of lyx, the program logs on screen what it finds and not. What about IEEEtran? 2. What does this report $ kpsewhich IEEEtran.cls It should give the path to where you put the file. If not, have a look at the variable TEXINPUTS.
