If you're using the latex compiler then use .eps format images. That's all
that the latex compiler understands. Moreover, it's a vector format, so
your images will scale nicely if you create them as vector graphics.

The pdflatex compiler has native support for .pdf, .png and .jpg formats.
Again, .pdf can contain scalable, vector graphics images. .png and .jpg
are bitmaps.

Of course, LyX can perform conversions behind the scenes for you but, by
and large, these will result in bitmapped images that don't scale well.
