The independent section files (which must be lyx docs with the same class and 
layout, right ?)
should be in the Document menu if you run once the whole doc (you may as well
load them from the open menu).
Open and print there (the numbers will be false, but all will come together at 
the run from main).

Beware that AFAIR, Include is for chapters, not for sections (new page or 
double page).
