I am not at all an expert, but I had similar problems trying to convince my
machine to load german and russian. One of the problems turned out to be the
position of \usepackage[opt1,opt2xx]{babel} within the preamble. I cannot
remember if you had to load it before or after fontenc/inputenc.
Just give it a try.
Thanks for the suggestion. Unfortunately it does not change LyX's behavior on my systsem.
