I am sorry, just do not understand what you mean. what do you mean by "fixed paths"?
I meant your problem, that pdflatex isn't able to embed pdf-pictures, possibly due to wrong path names.
The paths (to pictures and LyX-documents) mustn't contain Umlauts, ß, and spaces.
That the pictures are shown inside LyX, doesn't mean, that the paths are correct, because they are only processed by Ghostscript and Imagemagick. Pdflatex is another program, that could have problems with special characters in path names.
But which version of pdflatex are you using?
