Did you upgrade recently? I had a problem with my own layouts, as the standard layouts now include list.inc for these environments. Try to temporarily rename ~/.lyx to something else. If this brings back the listings, move back your customized layouts one by one and see where it brakes (or do a diff between your layouts and the corresponding standard layout).
