you can insert a bibliography-button in every single document and put it in a comment-environment (i.e.: Insert->Lists and Toc->BibTeX Reference and then choose "comment" from the layouts dropdown menu). Then you can insert citations into LyX, but the LaTeX recognizes only one bibliography and ignores the ones which are in comments.
