This is a syntom that lyx cann't see where the sgmtools are placed. I guess that this is a problem with the path not pointing to its location. I have seen OS X implementation of lyx before ans this was almost always the cause for it not working as it should. I saw the same problem before to detect latex, as an example. My suggestion is to try to join the tips related with latex instalation with those from sgmltools instalation.
