Normally, LyX should automatically do these reruns. I suppose there is another problem with the bibliography. Sometimes it helps to export the lyx file to LaTex and try a "hand run": latex, bibtex, latex, latex. At least when you have some familiarity with latex, the log will help you to locate the problem.
