With the help of this answer I found an obsolete scrclass.ins (~/.lyx/layouts/scrclass.ins) in my home directory. Renaming of the ~/.lyx/layouts folder into something else solved my problem, as lyx now uses the up-to-date global file(s) in /usr/share/lyx/.
