When cutting and pasting from gnumeric, I would create a table in LyX that was the exact dimensions (i.e. same number of rows and columns) of what I was trying to paste and didn't seem to have any troubles. I do remember that it took some patience to get a feel for how to do this, but I think it only took a couple of iterations.
