If you want to use a key that is taken by a menu shortcut, copy
lyx-dir/lyx/ui/default.ui to ~/.lyx/ui/default.ui and edit it to
take out the offending shortcut, e.g., change
Submenu "Edit|E" "edit"
to
Submenu "Edit" "edit"
Then restart LyX.
