That looks like it. I was running klipper and on turning it off the problem seems to go away. I had actions disabled in klipper but still it was meddling with lyx. For now the moral is, kill klipper and then run lyx. I will test the spellcheck without klipper for sometime though, lets hope the problem is solved.
