If you work with real LyX(LaTeX) files you should use include (writes an own aux-file) and divide your main doc into chapters where the pagebreak doesn't hurt.
If you have only parts of the doc in smaller files you can use input. But then you can not work with includeonly. on the other hand it is no problem to redefine the inlcude macro (have a look at latex.ltx) Herbert
