I think this might be due to the nosubdir option that's set in LyX.. try taking out that option and it'll create a directory and put everything in it.. that's what would happen if you ran latex2html at the shell prompt without any options (on the latex file generated by Lyx).. I had a similar problem since my math wasn't showing up.. so I was advised to change this option.. nirmal
