LyX should run bibtex automatically, so if it doesn't something is wrong.
1) Did you compile lyx with gcc 2.96 ??
2) What version do you have ?
3) Does lyx run bibtex ? If so, what is the stdout output of bibtex ?
It also might help to send here the .tex.dep file generated by lyx (in the
temp directory).
