There are two ways to do this:

1. Edit the .lyx file. Search for your Matrix. There will be a line saying
cccccc or something similar. Each letter represents a column. c means
centered, l left and r right. substitute the appropriate position with
the appropriate letter and you are done.  You might wanna try this on a
sample file first and obviuosly make a backup of the yout document before 
changing your it, so you can restore it when you screw up. 

2. Create another matrix with the alignment you want. This matrix schould
be only one row high, but have the same number of colums than the
old one. Mark all cells in the old matrix, do a copy, past into the new
matrix and voila, your are done.
