        Ok, I figured it out. These directories reappear if I run 
/usr/share/lyx/configure. I remember I had to do that after upgrading LyX, 
and I did it while in my home directory, not in ~/.lyx. I remember that I had 
to run configure after upgrading, because LyX complained it could not find 
textclass.lst when I tried to start it. The configure script created it in my 
home directory, not ~/.lyx, which confused me.

        I'm easily confused lately... I blame it on work-related stress.  ;)
