Actually this is simple if you know it (it took me a while to figure out). You simply use (Kindle Create) to export your pdf file to kindle format (.kpf). While creating your kpf file you are given three options - choose the third one (print replica). This option will ask you for your pdf file and not Word. I used this to create my book on Amazon:
