I must apologize for bothering you. I actually cannot reproduce this behavior 
in another file, so I guess there is some corruption in this particular file. I 
have been using Lyx for more than a decade, and I have never experienced this 
problem before. I am very sorry for not checking more thoroughly before sending 
the email.

Yes, where there is an arrow, the links work. But these are old references from 
before this version of lyx. The newer references don’t show. I will make a 
short sample file in a short while.
