Thanks, this was helpful. This is a small glitch which will be fixed (again, only in LyX 2.4.2). In the meantime, you can either ignore the error or, to get rid of it, uncheck "use non-TeX fonts" in the MacrosStandard.lyx file, then set the encoding to "Unicode (utf8)" rather than "Traditional (auto- selected)" (as advised in my first mail), then check use-non-tex fonts again. The problem here is that LyX checks for the encoding also in the XeTeX/LuaTeX case where it actually shouldn't (since these file are always utf8 in the output).
