I removed the SBo TL packages so there shouldn't be conflicts. Regardless,

Yep. There are too many of them:
$ locate fmtutil-sys
/usr/share/texmf/bin/fmtutil-sys

/usr/local/texlive/2023/texmf-dist/scripts/texlive/fmtutil-sys.sh
/usr/local/texlive/2023/texmf-dist/doc/man/man1/fmtutil-sys.1
/usr/local/texlive/2023/texmf-dist/doc/man/man1/fmtutil-sys.man1.pdf

I'll remove the ones in /usr/share/texmf/; that's where the SBo TLs lived.
Actually, I can remove all of /usr/share/texmf/ because files there all date
from 2004-2016.

Thanks for making me aware of this.

Running fmtutil-sys is in general done by the update manager of TeXLive
and only in specific cases by the user.
