"filname.lyx~" is created when you save explicitly. On the other hand “#<filename>.lyx#” is created automatically (on a periodic basis when you are editing your file. If there is a crash you have a check point that is more recent than the last save. If all goes well I would expect that those files to be erased when LyX ends normally.
