I you would need to compare a lyx run with the latexmk run ie do all the bibliography and index generation as well as running lualatex several times.

I noticed, that exporting the LyX document to lualatex and running this file via luatex on a terminal is quite fast, faster as doing it by export luatex in lyx. Haven't timed it, though. Wolfgang
