Well, for LyX --> HTML I only did LyX --> lyXHTML export and it looked OK for a sample file, iow. no thorough evaluating. Same thing with LyX --> Markdown (via Pandoc), I just defined converter based on Peter's post/screenshots. So, I'm not sure that is going to make you happy...
