Two applications instead of one is a good thing, not a bad one. You're using one application to calculate and process all the numbers and export them as data, and a second that does nothing but format those exported numbers to paper. You're keeping data and appearance separate. and I'm pretty sure doing it with two applications makes it much easier to keep it running correctly year after year. But of course, if you already have it done in LyX and like it that way, well, that's the way you should do it.
