Once you're done with that, you should experiment to be sure you understand the differences, pros, cons, etc. Then (being informed on the issues), you should...do whatever you want. The LyX math manual also has a fairly accurate description of the different environments. My own overall opinion of all this is that the normal align environment is easy to use, but ugly and that the AMS environments are a pain, but if looks matter then it is worth the extra work.
