If this doesn't work, can you please post your /usr/share/lyx2.1/layouts/article.layout Also, you might want to backup $HOME/.lyx before removing it (or just rename it). It can have useful settings such as shortcuts. Also, have you tried the LyX Ubuntu PPA? http://wiki.lyx.org/LyX/LyXOnUbuntu#toc3 > PS Please keep discussion on the list.
