THis seems to be a problem with paths and environmental variables passed to sub-processes (also mentiond on the R sig mac list): Yosemite seems to have implemented security mechanisms which do (to me) unknown things to paths and environmental variables.
So, in a nutshell: 1) If you do a reconfigure in LyX started from the icon / finder / spotlight, the reconfigure seems not to find the files needed, and does finish nearly immediately and does not creates an (empty?) configuration file 2) If you start lyx from the terminal --8<---------------cut here---------------start------------->8--- /PATH/TO/LyX.app/Contents/MacOS/lyx --8<---------------cut here---------------end--------------->8--- and reconfigure then, it is working.
