Recommended practice in this case is to immediately:
Edit->Reconfigure
File->Exit
and then restart LyX. This will cleanup the unknown tags while keeping
the rest of your settings from lyxrc. Also you'll have noticed from the
README (or was it NEWS) that once you've used the Preferences dialog and
saved your changes LyX uses ~/.lyx/preferences for its settings from then
on. That is, it ignores your old ~/.lyx/.lyxrc in future if a
preferences file exists.
I'm sure all this is documented somewhere.
