This happens when the bibliography environment is empty.

Have a look at the .bbl file, it may be empty because
- you dit not cite any key
- you did not find any relevant citation in the .bib databases.
The .blg file gives a record of the .bib files scanning
(and its contents are reflected on the standard output,
in the window from which lyx was launched).
I don't know how apacite works (I only used apalike in LaTeX),
the problem may come from the fact that the package uses a citation
command other than \cite.
