You could change them to references to tex2lyx.
Not without checking please. For example, some of the comments of the form
%reLyX will get confused if \end is found in this file!
should be changed to
%hardcoded in tex2lyx
I personally don't care too much about these comments, but if they are
changed then they should be correct.
