You're not going to enjoy this answer much...

LyX 1.3.5 was an unofficial port of LyX to Windows by Ruurd Reitsma. It formed 
the basis of the official port that was released as LyX 1.3.7.

There was a *lot* of work involved in merging Ruurd's work into the official 
source. It took the best part of a year to produce the rock solid app. that is 
LyX 1.3.7. Amongst other things that were missing was a signal handler that 
allows LyX to recover gracefully when it hits an error condition. This enables 
it to save your document before it exits.

The bad news for you is that the native Windows build of LyX 1.3.7 and above 
won't work on Win98. We put some considerable effort into trying to make it do 
so, but the problem lies with the GPL-ed port of the Qt library that we use to 
provide out GUI.

Two solutions that will present this problem occurring in the future present 
themselves. Both require you to upgrade your LyX to LyX 1.3.7:
1. Upgrade your OS to something less ancient than Win98, Win98SE or WinME. 
Microsoft themselves has removed all support for these beasts. They're just 
horrible.

If you do that, you'll be able to use the native Windows version of LyX 1.3.7 
(or greater) straight out of the box.

2. Leave your OS as it is and use the Cygwin version of LyX 1.3.7 (or greater).

Neither solution will repair your damaged document. However, you can look at 
it with, say, notepad to see what's left/missing. Is there also a file 
ending .lyx.emergency in that folder? Probably not --- I suspect that's a LyX 
1.3.7 feature.

If you use a official build of LyX, it won't prevent the thing from crashing 
but it should mean that your documents are safe.
