Try the following (I did not test it).
There are still two major issues:
* The rest of the code doesn't wait for configure.py to complete. Since
this takes a few seconds, it attempts to read textclass.lst and friends
before they are even generated.
* lyxrc.dist is read before reconfiguring, but path_prefix is added to
PATH later. This should probably be done twice, once after reading
lyxrc.dist and once after reading the other ones.
