I know. I still think it would be better to fix the installer. Or
implement what Jean-Marc told several times: Only run configure from
within LyX and write into the user support directory, don't run it at
install time anymore at all. I think the latter would not be too
difficult.
One cannot argue against the virtue of fixing the installer, but there
are other times when running it manually might be necessary. Sometimes
a working copy of LyX stops working because some malign external force
deleted/damaged the configuration files. If LyX will not start, you
cannot reconfigure from within, so your only options are to run the
script manually or reinstall. My vote is to run manually.
