Ok.

The problem occurs even if I do not open and close the Preferences
dialog before opening the document. It does not occur if I use the
keyboard shortcut to close the document.
I don't see this at all: everything is as I'd expect.
7. Closed the LyX window:
Mutex destroy failure: Resource busy
This message appears no matter how LyX is closed.
I see this too. (And I often get a crash, as I've reported before.)
... So, I still don't understand why you're having this problem. Did
you try creating a new user account and running LyX from there?
