Yes. See also http://bugzilla.lyx.org/show_bug.cgi?id=2116. The problem is 
that labels and references outside mathed are made TeX compliant by 
lyx::support::escape, but this is not done for labels in equations.
Unfortunately the fix requires a file format change :-(
Could you please add a bugzilla entry?
