Not the layout file. I've presentations created with beamer 2.x and 3.x
using the same beamer.layout without problems.
Powerdot is released under the lppl so we can deliver this with LyX too.
You should use _only_ the files from the local TeX distribution!
Why that? Using a file from CTAN couldn't harm, especially not a .layout
file. I often use files directly from CTAN, for example when MiKTeX
don't provide a cabinet file for a package, and it always worked.
