Hmmmm. Actually, I suspect I know what is going on.

Acrobat opens the file. Now when LyX tries to overwrite it, Windows does
let it, saying that the file is "in use" by another app.

If that's the case, then the "fault" is indeed acrobat's. It should close
the file once it has read its contents so that another app can change it.
