If you look at http://wiki.lyx.org/LaTeX/FilesWithSpecialChars maybe
you could find a solution to the remaining few problems. Eg quoted
paths "foo bar" mess up xdvi, dvips etc because they are stored in
the dvi file as PSfile=""foo bar".eps". I've written a script to
clean up the dvi file but, as JMarc has commented, this is something
that should really be fixed at the TeX end and you're in much closer
touch with the relevant people than we are.
