I think I lean onto Lars's side here: Have some well formed XML resembling LyX internal structure pretty closely. I.e. one </tag> per inset type, and inset parameters as arguments in this tag. This would make import/export simple from the LyX side and we've already a powerful mechanism in place to handle file format changes, so we shouldn't be too afraid of not getting it 100% right on the first shot.
