LyX has it's own format, because:

- besides LaTeX, LyX can also author SGML, XML, HTML, ASCII, and other
  formats.

- LyX provides an abstraction on top of LaTeX, and these abstractions
  require additional information that needs to be serialized. It is
  technically possible to do so by embedding them in comments in TeX,
  but nobody implemented that.

- LyX does not understand all LaTeX. However, it does understand all .lyx
  format.
