The only drawback is mathed but I think that we can have that as the only exception. LyX already export MathML, so this is not a particulary difficult issue. I know that we should fine tune it, but I did not have the time to do it properly as only few tools support it. So better for us wait and see where MathML goes. We are factoring some of the common work, so that a new xhtml format would be a one wok effort if we decide to.
