The problem seems to be on the script that generates the *Files.lst files, there are repeated entries: /usr/share/texmf/tex/generic/babel/hebtech.cls /usr/share/texmf/tex/generic/xypic/movie.cls /usr/share/texmf/tex//generic/babel/hebtech.cls /usr/share/texmf/tex//generic/xypic/movie.cls /usr/share/texmf/tex//latex/amscls/amsart.cls ...
